Yes. Although then the two engines will have differing state -- it would be possible to "stop" one and not the other, which is nonsensical. Maybe the simplest way to handle this in code would be to add a new boolean to a propeller, called "contra-pair" or whatnot, which indicates to YASim that the propeller is a couter-rotating pair. The moment of inertia would still be used to compute rotational acceleration, but would be ignored as a component of the internal gyro vector of the aircraft. This would be very easy.
