I've experienced the same problem: once the fan turns and ACPI is on, 
the general processor velocity goes down a lot (it takes minutes to 
start XFree86 4.3 and Gnome 2.2). I read somewhere (I don't remember 
when) that could be an ACPI fan module (so don't load it) and that if 
you set the processor to state P3 (600MHz), the fan doesn't turn and the 
processor is as fast as normal. But I haven't tested it yet.

I've also a dual boot XP/Debian: the original kernel 2.4.21 patched ACPI 
  20030619 freezes everytime I boot up my notebook and the processor 
temp is too high, I mean, sometimes it's after I started Windows, 
sometimes after I rebooted from Linux (and as I'm making a lot of test 
which needs to reboot...) I think it's a problem due to the DSDT which 
isn't perfect. In my case, if I remove the GPE section (as from 
http://sourceforge.net/mailarchive/forum.php?thread_id=2693584&forum_id=7803, 
the 2nd mail) the boot up doesn't freeze and the fan turns on but I 
don't have any downgrade in processor's performances. But without that 
section, my ACPI doesn't recognize correctly the IRQ and I don't have 
the sound card on :-(
