I've seen 'stow' before.  I hate sym-link forests though.  Not sure there
is a better solution for what you are doing.

Libtool is an abomination.  I discovered recently that the original author
has gone into hiding.  Eventually someone will have to take it out and
shoot it.
 
Perl modules can be installed where-ever you want in a standard (if slightly
confusing and annoying) way.  CPAN is just a useful front-end.  You should
be able to build them directly with GAR.  Actually, I think you can get
CPAN to do what you want --- the place to start is ExtUtils::MakeMaker.
