I don't like the analogy with Windows, because you still have \System and
the registry which may hold data installed by your program. In any case,

Most programs have support for user settings. The directory under $HOME

No, there is no out-of-the-box support for mixing installation prefixes --
unless you install Rootless and manage $PATH by yourself.
