I found this problem for my Xmas raid as well. However, mkinitrd.sh in ROCK 2.1 unless it has been updated in the last few weeks does not work what-so-ever for 2.6 modutils. I rewrote it so that it would search for modules just parsing modules.dep and have the option of using lsmod, not just the hwscan file(since it isn't used in rockplug anyway). My script doesn't insert module dependencies in order, nor does it copy and modprobe parameters from the hwscan file. Even then, it appeared to not run the linuxrc and since the md stuff is in the kernel and not initrd it is loaded in the wrong order to autodetect arrays anyway. I looked at other distro's mkinitrd.sh, saw that they were much more capable/smart and got discouraged. So I ended up monolithing the whole thing. Maybe my ROCK build was special and it works as is for others... If you are interested in my mkinitrd.sh I can pass it to you.
