Well, here are the results. With HT enabled I was not able to correct the timeout problems on the system. There were timeouts if the smp_affinity for that IRQ was set to any single CPU, or to any set of multiple CPUs. I'm now testing the same system after booting with noht to see if the timeouts go away. Generally, I will have timeouts within ~36 hours. The system did not crash during the test time.
