Text Processing :: Markup :: TeX/LaTeX
About: cb2Bib is a tool for rapidly extracting unformatted bibliographic
references from email alerts, journal Web pages, and PDF files. It
facilitates the capture of single references from unformatted sources.
References are written in BibTeX. A PDF file with the article text, if
available, can be easily linked and renamed by dragging it onto the
cb2Bib window. Reference manager applications can later retrieve,
import, and display these BibTeX references.
Changes: This release fixes a regression in the cb2Bib network
capabilities. Network, and hence querying, was erratic, both for the
internal HTTP routines and for external clients. In addition to this fix,
the netqinf.txt has been updated. PubMed is working again. Queries are
also extended to include DOI's.

[014] - dwdiff 1.2
by gphalkes (http://freshmeat.net/users/gphalkes/)
Tue, Aug 29th 2006 14:11
Text Processing
About: dwdiff is a front-end for the diff program that operates at the
word level instead of the line level. It is different from wdiff in that
it allows the user to specify what should be considered whitespace, and
in that it takes an optional list of characters that should be considered
delimiters. Delimiters are single characters that are treated as if they
are words, even when there is no whitespace separating them from
preceding words or delimiters. dwdiff is mostly commandline compatible
with wdiff. The default output from dwdiff is the new text, with the
deleted and inserted parts annotated with markers. Command line options
are available to change both what is printed and the markers.
Changes: This release adds color mode and gettext support. A Dutch
translation is included.

About: psyced is a distributed chat and messaging system based on the
Protocol for SYnchronous Conferencing. PSYC is multicast and routed
between servers and clients in a scalable and efficient way, but users can
also comfortably use IRC clients, telnet, Web chat, or Jabber to enter the
network. psyced communicates with Jabber/XMPP servers and hosts chat rooms
that are freely programmable and cannot be hacked. It also provides
gateways to several IRC networks, but unlike IRC, everyone can run a
server and be an equal member of the PSYC network.
Changes: Distributed place and user profiles with photos and personalized
style sheets allow you to browse your social network. Trust relationships
propagate along, so a friend of a friend trusts you more than a random
stranger. New commands allow you to define how much you trust your friends
and whether they or you want them to be visible in your profile. Support
for the new PsycZilla client was improved. The IRC gateway can now connect
to IRC networks as a server. Support for Weblog pings (XML-RPC, SOAP),

[059] - Shake 0.26
by un_brice (http://freshmeat.net/users/unbrice/)
Tue, Aug 29th 2006 01:21
System :: Filesystems
About: Shake is a defragmenter that runs in user-space while the system is
in use (for now, on GNU/Linux only), without the need to patch the kernel,
and without the need to patch the kernel. Unlike xfs_fsr, it only uses
functions common to all filesystems. It aims to evaluate the cost of
fragmentation based on criteria such as fragment number, distance from
"friends" (by default, a group of files used at the same time), file age
(rewriting old files allow the filesystem to reclaim free space), file
size, and number of "crumbs" (very small fragments that force the head to
move repetetively). A Python module that parses the output of the verbose
mode is included.
Changes: A PPC target was added to the ebuild. A workaround for a reiser4
bug was added. Copyright notices and some comments were corrected.

[061] - Simple persistence for Java 1.3.4
by Robert (http://freshmeat.net/users/demonofthesystem/)
Tue, Aug 29th 2006 14:05
Database :: API
Software Development :: Libraries :: Java Libraries
About: Simple persistence for Java is an object/relation mapping framework
for Java. It is designed to be easy to use. There are no XML files to
write, no tables to create, no IDs to generate, and no primary keys to
fiddle with; just point it to the database, check the API documentation
for three basic methods, and code away. It supports transactions,
polymorphism, has its own simple query language (very similar to SQL), and
can handle object references, lists, and maps.
Changes: This release adds historical search capability, extending the
query language with the keyword 'at', which expects a date as a parameter.
On-demand lists and maps and result lists are immune to changes even
outside the transaction in which they were created. Member lists and maps
handle null values correctly. Null parameters to queries are handled
correctly.

Multimedia :: Graphics :: 3D Rendering
Multimedia :: Graphics :: Viewers
Scientific/Engineering
About: VMD (Visual Molecular Dynamics) is designed for the visualization
and analysis of biological systems such as proteins, nucleic acids, lipid
bilayer assemblies, etc. It may be used to view more general molecules, as
VMD can read standard Protein Data Bank (PDB) files and display the
contained structure. VMD provides a wide variety of methods for rendering
and coloring a molecule: simple points and lines, CPK spheres and
cylinders, licorice bonds, backbone tubes and ribbons, cartoon drawings,
and others. VMD can be used to animate and analyze the trajectory of a
molecular dynamics (MD) simulation. In particular, VMD can act as a
graphical front end for an external MD program by displaying and animating
a molecule undergoing simulation on a remote computer. VMD uses OpenGL and
OpenGL Programmable Shading Language for high performance rendering of
large structures.
Changes: This release includes a new multiple sequence alignment
bioinformatics analysis environment that allows one to organize, display,
and analyze both sequence and structure data for proteins and nucleic
acids. The Mac OS X versions were updated for MacOS X 10.4 and now support
stereoscopic display and OpenGL shading language. New collaboration plugins
allow VMD users to chat, submit APBS and NAMD jobs to remote supercomputers
and clusters, and exchange VMD views, all without the need to to install or
run any additional software.
