Hi Mike,
I remember reading something about this problem. You might try
searching forums.gentoo.org for a complete discussion, or ask on #gentoo
on irc.freenode.net. Note I've never heard of it being related to
alpha-sources, though. My suspicion is that something else was emerged
at the same time as alpha-sources, but I don't really know.
To get yourself up and running again quickly, I think you should look at
/usr/portage/sys-apps/portage/files/README.RESCUE
