Keywords can stay just add alpha.

The header jni.h should be in $JAVA_HOME/include.
So the gcc-java-2.eclass needs updating for alpha arch.

ecj-3.3 is in portage, so you may open a bugreport that it gets
updated for tomcat?

I would not put too much effort into tomcat-5 with gcj-4.2
just because gcj-4.3 and tomcat-6 did just fine for me.
