Xfree86 uses XF86Config some distributors like RedHat use a file named 
XF86Config-4 to show that they use Xfree 4.xx and not 3.xx and make a
symlink  XF86Config  pointing to that file.

The limitations/advantages are in the Xfree version and not in the 
configuration file :)
To answer the question: Xfree needs a file "XF86Config" wether this is an 
actual file or a link to a file with a name to your liking doesn't matter.
