Don't know why it is set. It's a kernel configuration I have done in 2008 I'm using since. Anyway, I had a look at the more obvious parameters, i.e. IPIPE ones. IPIPE_LEGACY was set in the broken configuration, along with IPIPE_TARGET_APIREV set to 1. I have changed that to IPIPE_LEGACY not set and IPIPE_TARGET_APIREV set to 2, and it seems to fix my issues.
