hm, could you try to read the burned cd on some other machine drive
(or even better on the same machine, if you already have something
installed on it).
like: dd if=/dev/sr0 of=re_read.iso bs=1k
and check if any read-errors occur. Due to padding this could get a
bit longer than the original file, so you could use split to cut it
down to original size and verify the md5sum again.
(sorry, but most of these are wild guesses ...)
