I've done some searching and i found that a lot of people having 
problems with the permission changes they made being gone after a reboot 
are people using lilo.

So are you using lilo?

If so try to run lilo as root after you have changed the permissions and 
see if they stay after a reboot.

Btw, i'm running SuSE 8.2 also and i don't have any of the problems you 
have, exept for the win4lin kernel i have everything is pretty much default.
