Depends. When I'm coding I use the keyboard almost exclusively
(in some languages anyway), so I find CTRL+C and CTRL+V are more
convenenient than middle-click.

Doubly so if the program requires the mouse to be positioned at
_exactly_ the right place before middle-clicking. There should be an 
option to make it work like it does with xterms - paste in at current
cursor position.
