It's not clear from your message if you've used the newly-installed courier-mta to deliver mail. If you did, see the DEFAULTDELIVERY setting in the courierd configuration file. If you're still using whatever you've previously used to deliver mail, see whatever-that-is's documentation for information on how to configure it to properly deliver to Maildirs.
