As Larry mentioned, you should probably have max_messages_per_session set to some reasonable number so that getmail retrieves and delivers messages, then deletes them from the server (if you're setting that option) and records its state. Then just run getmail multiple times until it's worked through the whole backlog of messages. I suggest 500 as a good starting point. It's *very* rare that a busy IMAP server will *not* encounter any errors through a single session downloading almost 100k messages.
