Well it looks like, as neomail isn't setup properly for homedirfolders.
I wonder that sendmail supports homedirfolders, but my sendmail time is
some
years ago. That's why i ask: 
The inbox of a user is under 
/home/$username/Mail/$username ?

Point 2) of your mail indicates, that neomail looks into another
location
for the spoolfile than the first time (after login).

Did you install neomail from src, rpm, ... ?
What changes did you to neomail ?
