Ok you are making it difficult for yourself by trying to use a separate tree that is not linked to apache.

Ignore Sendmail for now.

Did you try copying neomail.pl to the default server cgi-bin?
You will see graphic errors but it is a first step.

If all you want to do is test neomail then i would go back to setup.pl and use the default server paths to test it out.
(ok from my point of view i would not do the above as i always set-up a virtualhost for testing any new server i build once the default page is up and running.) 

i cannot see an easy way to edit the server to provide aliases to do what you want to do.
(you could change all the paths in default httpd.conf for html and cgi-bin to the location you have but a virtualhost would be 1000 time easier).

  and edit then edit the /etc/mail.sendmail.cf .
  on apache server which is running i addedd the domain name .

  how can i make the alias on the apache server ?? i did not make any alias yet  , i was just asking .

  now am just testing on this machine , but when everything is up and working yes i will make virtual hosting but later not now !

  yes mydomain is resolving the Ip
