When using sylpheed for linux, I edit folderlist to change the path, but
I just check folderlist.xml on my sylpheed-w32 and there is no path
there (just listed there path="Mail"), I believe sylpheed-w32 check to
registy for HomeDir path (Thorsten, can you confirm ?)

I think (I didn't test here) you may change the path="" then after start
sylpheed do'rebuild folder tree' (select top folder then right mouse
click menu and select rebuild folder tree).
