Strange, indeed.  Yes, References: shall contain a list of
Message-Id: headers identifying all or part of the preceding
branch of discussion.  For me, Sylpheed has never failed to
thread messages with correct References: (if they were in
the same folder).

I don't know.  Either Hiroyuki or Mr. Experiment should
help.  In my case, Sylheed is correcty threading messages
that have both References: and $In-Reply-To: headers.  I use
version 3.7.0, because the next one messes up Gmail
authenification, by trying OAuth when I have an app password
set up.  Perhaps you will post the relevant headers of the
offending message and the one it should be threaded to?
