TheBat already does. You're asked where to store a new account on its 
creation, and you may change the account's directory later on its 
properties page.

However, the auto-update version stores the executables in the user
profile, instead of in the programs path, without asking. That's the
issue here, and it's a big one - way more than just a matter of
convenience.

That will effectivly double your chances to experience data loss. At
least. Think about it:

- You now have two drives that can fail instead of one. Both need to
be monitored and protected. Two drives instead of one that consume
energy, get warm, must be activly cooled and safely mounted for
physical protection.

- You just killed Windows in-built mechanisms that are intended to
safeguard your data. Instead, you took on the job yourself, manually -
which can't possibly be as good as Windows monitoring your files on a
permanent basis in the background, even while you're off doing
something else entirely.

Do what you must. But think about whether this makes any sense at all.
