This does seem to be a Mozilla Mail problem because my other clients seem to have no problem keeping track of what's been downloaded and what hasn't.  

You can set the POPSession fetch.limit so that it doesn't download EVERYTHING every time (see http://zoe.omara.ca/CheckingMail).  The problem is that Mozilla will still download the same 20 (or whatever you set fetch.limit to) messages every time it does a 'get'.   This can quickly become untennable when you set Mozilla to 'get' mail every five minutes or something like that because you end up with hundreds of duplicate copies of the same 20 messages by the end of the day!

This all ties into the issue of how Zoe's pop server handles deletes.  The thread http://sourceforge.net/mailarchive/message.php?msg_id=2331188 covers this topic.  Since that time, there have been several changes in Zoe that make most of the major issues moot, but, as far as I know, Zoe still doesn't differentiate between a delete request from the client and one from the user.  Consequently, if you want to actually be able to see email in Zoe AND your mail client, you have to run your email client in a mode that doesn't delete messages from the POP server.  Most clients seem to be smart enough to know how to only download messages that they haven't seen before, but Mozilla doesn't and will blindly download every email the POP server provides every time it gets mail.

If you imported a lot of emails into this new account, then you have to download them to your client at least once or set the fetch.limit and get the most recent ones... unless you're using Mozilla mail :(
