I like to check the spam from time to time as well, but am happiest to do it in
Popfile and not have it get anywhere near Zoe or my mail client. You could
probably argue that it doesn't make any difference, but perceptually it's
more elegant, and in computers, as in life, perception is everything!

No, I just use a browser interface. My ISPs happen to have their own facility
but if yours doesn't you should be able to use mail2web.com or a similar
service. I don't mark as Unread, just forward the mail to another account.
I have three accounts, all of which are fetched by Zoe and Opera M2, so as
all my mail ends up in the same place it doesn't really matter which account
it goes to. With one ISP the only option is to Forward the messages, the
other ISP also allows Redirect (ie bounce).
If you want to keep the message in the same account presumably you
could send it to yourself (ie the same To and From account).

Like you, I have Zoe leave messages on the server, and I clean them out
manually every once in a while. You never know when you might want to
change software do you! Of course one of the great things about using
Zoe for both SMTP and POP is that Zoe creates a copy so that you have
an automatic backup of all of your messages.

Good luck!
