    No one has replied yet, so I'll offer what I know.  Glad you rediscovered the beast : ).  I've "only" had mine one year and just now have been getting into the software.  So you're getting a newbie response and probably you'll want to check out:
  www.karma-lab.com and search the threads and ask your questions.  This is where I learned that the software was actually developed "before" the keyboard and is much deeper as far as editing and creating GEs. (and you can run 4 GEs on the softward + 4 more on the keyboard - as if!).
   
  First:  I haven't seen any way to truly get into the effects with the software there's one parameter that seems to be labeled that way but I believe you can do much more with the keyboard itself.

  2nd:  The software can send MIDI out to other devices, but it will only generate MIDI if a Karma (or Triton) keyboard is attached to a Global port.  (interesting!)  Of course, you don't need the software to operate another module with a Karma GE directly from the board.
   
  3rdly:  Sounds like you need an OASYS ; ).  There are other KORG products with audio-in (if only sampling?) but to have a MOSS and KARMA look to the OASYS because I know it can sequence audio-in but not sure if it can KARMA-fy the input.
