It's not easy but not impossible to find reason for such problems. Try to find some regular pattern in it - when it occurs? It can be thermally dependent, or occur after some glitch in power network or so…
If it occurs always irregularly without any detectable reason from the side of user, then I would open it, reseat (or even clean) all connectors inside, reseat all IC’s in sockets (especially OS Eprom if there’s such), clean and check both wheels, and if there’s a mechanical component for changing instrument pitch (VR or pot), clean and move with its setting more times, then return to proper tuning. The last thing for the case that whole instrument goes out of tune.
If only some layers in multi combination go out of tune, check the setting - maybe that have set pitch setting sensitivity to wheels, LFO, EG, pedal or other mechanical controllers… Again time for checking those controllers and cleaning them.
If this all doesn’t help, problem is probably in OS. Maybe you can burn new Eproms or reflash OS. I suppose there’s some kind of hidden test or diagnostics inside the machine, try to start it. There can be also something like soft or hard reset, maybe it will help.
And there’s PSU, potential source of various problems if voltages are not on spec. Check this also. I don’t know how old is your instrument - older instruments often need to replace electrolytic capacitors...
