Something left field; try a TCP query on the "broken" server (for a
recent-ish version of "host", I think it's "-T").  If the number of
TCP queries are low, it should give it enough time to complete the
query, and then at least we know what area to look in.

I'm sure CNAME/Akamai type issues have been discussed on the list before,
