The agent only rewrites the *persistent* config file (in the directory 
that "net-snmp-config --persistent-directory" tells you, usually 
/var/net-snmp), not the normal snmpd.conf from 
/usr/local/net-snmp/etc/snmp/snmpd.conf. If the agent really overwrites 
/usr/local/net-snmp/etc/snmp/snmpd.conf, you must have messed with the 
compile-time paths, unapproppriate symlinks, the "persistentDir" config 
directive or SNMP_PERSISTENT_DIR/SNMP_PERSISTENT_FILE environment variables.

If you can't figure it out on your own, post the following output here:

   net-snmp-config --version
   net-snmp-config --persistent-directory
   net-snmp-config --snmpconfpath
   snmpd -Dread_config
