My knowledge is of LTSP 4.2 and 5, so K12LTSP may differ. It sounds to me like you're trying to install rdesktop on the client, rather than the server. I don't believe that there is any way to do this without rebuilding the client, which, under 4.2 means installing LBE. I would suggest that you visit K12LTSP and search for LBE. Alternatively, if you just want your users to be able to log onto their LTSP desktop and THEN log onto the Windows server, you can just install rdesktop on the server, just as you would any other app - no special treatment required.
