This feature (linking the same subjects) is controlled by the new_subject_breaks_threads variable. This is actually a bitmapped variable. The second bit is used to control if articles with the same subjects are also to be linked into a thread as siblings. If you currently have new_subject_breaks_threads set to 1, then try setting it to 3. If you have it set to 0, set it to 2. Make sense? I hope this is what you are looking for.
