Customized cd's

Hi All, I'm currently building a live environment using the instructions here: https://help.ubuntu.com/community/LiveCDCustomizationFromScratch I'm able to build the environment and even make most of the changes I'm after. However, I'm getting something really odd. I'm trying to make a change to /etc/init/tty1.conf Create the iso (and usb image). Mount the squashfs file system and the changes are in there. However, when I boot of the media, there's the old tty1.conf file in there - not the one I've changed it for. I've tried it a couple of times figuring I had made a mistake somewhere along the lines but the fact that it's showing up if I mount the squashfs means I can't be being that much of an idiot.. can it? In which case, where is it getting that file from if not the file I've put there?
