Disabling the bindist in fink.conf just disables usage of the bindist by the “fink” command (or at least that’s the intention).  

Without seeing a sources.list I can’t actually say anything.  If I had to guess, that guess would be that there is an entry under "# Official binary distribution: download location for packages  # from the latest release” and a duplicate entry elsewhere in that file at the beginning or at the bottom.  

Also, the "Install Fink.tool" script may still be creating a bindist entry at the bottom of sources.list as a holdover from the period when we had a 10.9 bindist but it wasn’t enabled in the fink code, so if you used that on a clean install you might be getting a duplication message.
