I may be out-to-lunch, but I think the need for reboot had more to do with gnome-settings-daemon than xquartz. The few times I was trying to do things with g-s-d manually, things didn't seem to work right until I rebooted. For me "things" almost always have to do with gconf settings for gnucash. I certainly can't prove it, but I've convinced myself on limited data that I don't want to launch g-s-d manually.
