I don't know how FreeDOS does things, but I know that Win98 supports 
booting from a second, and even a third hard-disk, because I was doing 
that for a couple months. All I did to make sure things worked fine was 
to change 1 entry in the boot sector of the Win98 partition (NOT the 
MBR) from 0x80 to 0x82 (the drive's number). After that, I told LILO 
where Win98 was, and it had no problems booting.
