identifying homologs

Hello all,
   
  I am looking for an easy way to find mouse homologs in Tetrahymena (or  Trypanosome ). I can't extract this info from Homologene, since neither of those genomes are there.
  Does anybody have any suggestions? If the only option to blast and find best hit, what are the rules to follow for such disctinct organisms?
