Essentially, running in the 'stock' mode in Windows uses the indigenous drivers. They don't do native display. So you have to set the file accordingly to use the adv drivers. It goes without saying that reading and comprehending the docs is crucial. Also, knowing what monitor (make and model, or at least scan rate capability) you're using will help in understanding what you're trying to accomplish. (As well, easymamecab is a great page for general comprehension of display technology, besides using Advmame.)
