I've never heard of this behavior before.  ~/.evolution isn't in package
management.
$ rpm -qlp evolution-1.4.6-16.i586.rpm | grep '\.evolution'
$

Two other possibilities:

1) post(un)install script does something bad.  This seems unlikely, as
all Evo's post(un)install scripts need to do is invoke gconftool-2 (a
few times) and ldconfig (once).  No rm -rf involved.
2) The app itself, in the course of operations, ate your ~/.evolution.
This seems more likely that package uninstall having any affect on it.
I've never seen this happen, not in all the CVS snapshots I've run, but
it's more plausible than "rpm -e evolution" removing ~/.evolution

I'm still skeptical.
