Correct me if i'm wrong, but a window that just *updates* would flag a
'@', given it is monitored for activity.

In screen 4.00.01 the bell flag seems to work. If i do some 
$sleep 3; echo -e "\a" 
in one window (shell is zsh), and then change to some other fast, the
'!' shows up next to the first windows identifier immediatly after the
bell message vanished. So given you're looking for the '!' flag and
screen of verson 4.00.01, your hardstatus format string should already
suffice,i.e. %w should do what you want it to.

But concerning the activity flag '@', i'm experiencing problems similar
to yours: even if the activity message already showed up, '@' appears
no earlier, than the current window changes ...
