Hi Chris,
You'll need to 'serialize' the project to ensure that any changes 
persists over Cc restarts.  There's a serialize operation on the same 
page as the pause command.  You'll also need to re-serialize the project 
when you un-pause it.  Otherwise the project will pause again when  you 
restart CC.
