I don't know the exact answer to your question, but maybe I can shed some
light?
Here's what I DO know:
When I go the OTHER direction, starting with a .MP3 file containing a
ringtone that I want
to transfer OUT to my phone with Bitpim, it seems to first 'convert' it from
the real .MP3 file,
over into one of those 'F00000004' files. (Which is almost exactly HALF the
size of the .MP3.)

To do that, I copy the .MP3 into the staging directory ...
 /pitbim/ringtones/
but after I do that, it still does NOT show-up in Bitpim app until i first
right-click and choose 'add',
and then it allows me to select the actual .MP3 file there, and at that
point it EXPOSES it
with the filename 'myringtone.mp3', even tho in actual FACT, it first
converts it into one of those
funny-named extensionless files!

So, I'm assuming that it actually TRANSFERS the funny file (a container of
some sort, with the
actual . MP3 compressed inside it or something).

[I, too, am both a Linux user, (as well as Win-XP,Vista/Win-7)...have used
Kubuntu, but actually
slightly prefer MEPIS and sidux to *buntu.]  That said, what I'm describing
above is from using
the Vista-based Bitpim, rather than a Debian-family Bitpim.  Only reason I'm
doing that is because
I don't use a data-cable for my cellphone, but rather a Bluetooth-link, and
the Linux-based Bitpim's
don't seem to work well with bluetooth.  So, if you can stand playing with
Bitpim under XP/Vista/Win-7,
you might want to grab the Bitpim for one of those and see if that helps
shed light on your
question about what might be going on with how Bitpim re-packages
ringtones.]
