You're right in that this doesn't affect the repository, but the references
to these directories you just deleted are still in your sandbox (unless
they're top level, above all CVS folders). Tortoise doesn't show them, but
WinCvs does ("missing"). 

I can't pinpoint the exact circumstances, but I had cases where even "cvs
release" didn't get rid of these "missing" folders. Editing the files in
the CVS directory did... :)
