What version do you have? 2.40 is unstable at the moment, so use 2.37. Also, the key combination to set the default scene(the one that opens at startup of Blender) is Control-U. So get the interface how you want it, clear the screen and setup the different view boxes, then hit Ctrl-U; then it saves it to "B.blend" Try it, it works for me!
