The only risk I can see in customizing the templates is that your templates might break if you migrate to a newer Plone version. Since Plone provides a Skin mechanism it is pretty easy to test your skin before upgrading to a new Plone version. And don't forget to validate CSS, HTML, Acesssiblity, etc. Good luck!
