I had exactly the same problem with gkrellm. I decided to turn it off in
the startup file and use the apps file instead. Simply add this line to
your ~/.fluxbox/apps file:
[startup] {program}
Maybe it's not the most elegant solution (it doesn't solve the problem
itself), but it should work.
