What command did you use to update the system? I can only assume that
you are using also the flag -N/--newuse.

A new useflag was added to the base eclass
(https://github.com/gentoo/gentoo/commit/4ee8afd095ac0ac97abfe5e346dc4d486=
a0031a9)
When you use --newuse, then packages will be "updated" because they now
contain a new useflag, hence need to be reinstalled.
