Strange encounter after update - pam?

I am under LTSP5 on an Ubuntu Mate server.

This weekend I updated the system with all the updates that had 
accumulated during the last time. In the midst of the update runI was 
warned that "pam configuration had been changed manually" and asked if I 
wanted the pam system to overwrite the changes and take back control.

I have no idea what pam is good for, neither have I ever manually 
changed any configuration of it (at least I am not aware of). The 
default was "No" (leave it manually), so I chose that and update 
proceeded. After that I made a new image for LTSP. Everything seemed to 
run fine so far.

Since yesterday we are now experiencing strange things on the server. 
Whenever more than a few students are logged in, the server holds time 
and again, showing a 100 % load on all CPUs (but no identifiable process 
in "top").

Could this have to do with the pam thing? Or is it something else? 
Alkis, I know you had published an update due to update hassle, but it 
should be there with the other updates, shoudn't it? How can I find out?
