with the LiIon batteries (as in the *books) at least, it has more to
do with heat and a fully charged state.  optimum storage for them is
about 70% charge and a cool, dry place.  unfortunately that's not the
conditions present when the laptop's in use on the desk.  so you can
either take them out when you're running off AC, or expect to lose
capacity over time.  just the nature of the chemicals.

keeping it cool will help.  an elevated base, or something like the
griffin iCurve.

deep discharge cycles are more beneficial for the PMU than the battery
itself - they calibrate the charging system to what the battery's
capable of. Unlike NiCad batteries, most LiIon's actually benefit
little from a deep discharge.  But an occasional one does help your
machine to better judge when to force-sleep.
