Indeed. If you really want to roll your own, you should at least get
some expert advice. Books like e.g. Clinton Roemer's "The Art of Music
Copying" have rules and solutions for a lot of tricky situations. Be
prepared that it's going to be _heaps_ of work. 

A more viable alternative is using e.g. GNU Lilypond
<http://lilypond.org/> or MusicTex. Of the two, the former looks much
more developed. I have used neither, but a friend of mine used
Lilypond for her diploma thesis (Bach chorale analysis with Lisp). Seemed to
work for her, although I am not too fond of the look of the scores.

Other options would be to produce files for Software like Finale,
Sibelius or capella <www.whc.de>. The capella guys are actually quite
friendly; years ago they send me a file format reference for one of
their early versions.
